When we decided to move the X-Men along to more modern settings, It never occurred to me how the setting would get confusing.
And they have, for those that didn't read the X-Men comics during their time in the facility.
SO, I'm going to discuss what Graymalkin is, and give some setting details to help with this issue.
Graymalkin is Not a school. It is an Embassy for mutants, and a training ground for the X-Men.
The X-Men do not teach random school courses anymore.
They teach how to use your powers (for the really new mutants) And how to be an X-Man.
All of the kid's educational needs are met, they do go to a private school, that is on the compound, and it's all funded, and teachers hired, by the Xmen themselves. All subjected to telepathic and medical examinations and cleared to do the job with no Super Villain issues.
Since Graymalkin is open to ALL Mutants, things are run differently.
Security is Telepathic and Electronic.
There are cameras everywhere (except the bathrooms, and the majority of the bedrooms)
And of course DNA scanners.
And then there's The Cuckoos. They are running a telepathic surveillance the Majority of the time. (They do still require some time to sleep.)
If people can mentally scream, they are sure to get the creepy little telepathic hive mind to pick them up immediately for any reason.
The full fledged X-Men can also use them as a channel for direct communication to Scott.
Being an Embassy, this is no longer a place for just the heroic minded. There are all kinds of mutants running around the place now.
So security is pretty uber here.
As for physical settings...

" It is the base of operations and training site of the X-Men. It's located on the Marin Headlands just north of San Francisco, being built into the long-abandoned military bunkers that line the cliff overlooking the Pacific Ocean.
The surface of the facility was built to look like a mutant community center or even an embassy. However the actual base is situated underground.
Like the Xavier School, Graymalkin contains many of the same features. The Danger Room, Cerebra room, Cyclops and Emma Frost offices , the hangar, which houses many transportation vehicles, as well as aircraft such as the X-Men Blackbird and other rooms are on the upper level of the building. The main power system, that uses ecological energy sources such as hydropower, the infirmary and the laboratory are on the lower level."
Board Canon has Emma's office turned into a counselor's office that Rogue and Jean share.
And we have a bit of a nurse's office styled room on the main floor. Not every mutant with an injury needs to be sent to the basements.
They also have the jail... Run by 'Danger', it's a telepathic placement of Mutants too violent and/or powerful to be dealt with.
This isn't like being locked in a cage that negates powers. This is like being locked in a cage that negates powers, while your MIND is somewhere else, playing in a tiny dangerroom of it's own, with no escape.
NOTE: The main populace, does not KNOW of the jail. The section would be completely off limits to anyone not on the X-Men full ranks.
Also NOTE: By Canon, Emma Frost, who has top clearance, with the help of Phantom Ex, and Shadowcat, tried to kidnap Shaw from the prison, and tried to fool Danger... and after they 'got away' Danger alerts to what happened in full. No one, not even the X-Men themselves, would be able to break someone out of this without being caught in the action.
So it's best to steer clear of this area.
